Okay, Mark and I have been working on this and here's what we've done.
* The Template: Tag <pre>{{tag|CATEGORYNAME}}</pre> and Template: Category <pre>{{category|CATEGORYNAME}}</pre> commands now should work fine in-line.  You can use these when wanting to link to a category from within the description.  If eliminating one of these is your desire, I'd suggest eliminating category, because of the next point.
* The mediawiki category feature <pre>[[Category:CATEGORYNAME]]</pre> can be used for any tags that do not appear in the text.  The suggestion is to use this instead of a bulleted list of tags.  The bulleted list of tags is not needed because all categories for a page show up in the footer anyway.
