Alternative science is that science, usually of the soft science variety, which can not be logically or cogently disqualified as junk science but which also is resisted, or not adopted by the dominant paradigm.

This may be the dominant paradigms fault, or it may be that the alternative science in question has not been submitted to rigourous scientific analysis. There are many reason why alternative science might not make it into the dominant paradigm.
